It's actually ugene -ui, but that doesn't work either. You definitely shouldn't need sudo to run the program, nor need to chown. Otherwise other users wouldn't be able to use it! I think the problem is that /usr/share/ugene/ugenecl and other files in /usr/share/ugene are missing the o+x permission. I've tested ugene-git, and this works perfectly. Also, the dependency list for ugene-git looks much more comprehensive!

I think you need try to ugene -gui or try to use sudo to run or use chown to change the owner. Finally, you can try sudo ugene -gui

Thanks. It looks like you aren't building in a clean directory. You are missing the ==> Extracting sources... stage (should be before Entering fakeroot environment). You are also missing ==> Starting package().... Presumably your directory already had icons.tar.gz for some reason.
